The aye-aye is weird-looking enough as an adult, but it looks like a Jim Henson creation as a baby.

Pretty much every bird
Except the birds with precocious chicks. They’re pretty much all cute. For example, the baby killdeer is adorable. baby chicks and baby ducks are pretty cute too.
Damn, good point. Ducklings are adorable. And look at this little guy!

As I think about it, that’s a pretty good rule for most vertebrates(I exclude fish in this). If the newborn can walk around within an hour of being born or hatched, it’s a lot more likely to be incredibly cute. Deer, giraffe, elephant, horses are all pretty cute. Kangaroos(all marsupials, actually), rats, mice are all pretty ugly. You could start a flame war debating the relative cuteness of newborn humans, canines and felines in comparison. Though they get pretty cute fairly fast.

Coots are really cute as babies and kind of bleh as adults.
And ducks. I’ve had a couple generations of ducks and they’re so adorable as ducklings, including the newborns. The adults are pretty, though; got one whose black feathers look plain from a distance but are an iridescent sort of deep purple and green closer up.

Most birds, really.
Stellars Jays spring to mind. One of the most beautifully punk-rock looking birds and worryingly intellegent, but my god their young look like like nothing more than cancerous scrotums.
Ladybug. The baby is a demon spawn made to eliminate aphid. It’s good but not cute, it’s metal.
Similarly, antlions. The adult just looks like a weird dragonfly while the larva is an alien-looking burrowing ambush predator with spikes and giant mandibles.

Yeah. Came here to say most rodents would fit this bill though event the adults aren’t for all tastes. Mice, etc. are much cuter when they have fur.
